So, there's this nifty little device. It's like a sprinkler for the lawn, but has a motion sensor on it. Anything approaches the water, it gets sprayed. Raccoons, cats, etc will learn fast to avoid the pond.
The spider was harmless, and if one comes back, don't worry about it. All spiders are venomous. It comes with the 8 legs. But very few actually pose a danger to anything larger than a rat. In the US, black windows and brown recluse are the only two that are dangerous, and that was neither. As for how it lived underwater, all spiders have tiny hairs covering their bodies. Air gets trapped by these hairs, creating a small "diving bell" as mentioned by someone else, which gives the spider a very long supply of breathable air.
And some completely random, unsolicited advice. Flat stones such as slate can cover the plastic lip of the pond to give it a more natural look. Some plants such as forget-me-not can be grown along the edge, too, and will also disguise it.
