I have three female guppies in a tank and I am going to put them in my big tank but there brothers are in there to. Will that affect the fry they will have?

Yes and Maybe. They will inbreed and you may or may not see the side effects depending on how inbred they were to start with. Watch for spine deformities, that is the most common issue. I have a number of tanks and somebody is always hungry for guppys. I would suggest you remove the fry. You may be able to trade the healthy looking ones 3-4 to 1 at the local pet shop for unrelated guppys.
