While removing some deeply rooted plants this weekend, I noticed a lot of brown debris coming up with the roots. This material was very light and floated all around the tank.

This is a 55 gallon tank with only 3 small fish in it, I can not see them ever producing this much waste. The plants were all started from clippings that were stuck into the eco substrate and eventually rooted. I don't think that what I'm seeing is plant decay either.

Does Eco Complete breakdown and produce this brown "dust"? Have any of you experienced this?

Sounds exactly like mulm (the build up of fish waste etc) to me. A picture would be helpful. many plants experience some die off of their roots when being relocated, which could help to explain why you are seeing more mulm that you were expecting.
