Stressing fish while planting/rearranging

I have an already cycled and established tank. I've wanted to get more live plants and start trying to carpet the ground with maybe some HC or glosso, but found out that, if wanted to do this you gotta do it the right way. (lights, co2, ferts and Good Substrate!) (got the lights, co2 and ferts, just need some good substrate)

Finally got my Caribsea EcoComplete Gravel and want to switch out some of the older top layer of gravel and replace it with the Ecocomplete and replant/rearrange my live plants in the new gravel.

My concern is: Will that stress out the fish too much? Should I do a water change after probably cuz ill be kicking up a lot of crap into the water? take some fish out while I do this or maybe do a little at a time and space it out? or just do it quickly and be done with it.

Not trying to sound too anal, just don't wanna kill any of my fish lol
 
When I rescaped and pulled all the substrate I moved all my fish into a holding tub for a few hours..
