So. one of my goldfish managed to get stuck in the filter tube (like the scene from finding nemo) and when I pulled him out he was in shock.. but soon quickly recovered.. but I noticed one of his eyes has popped out a bit.. he eats and swims fine.. should I be worried about his eye??

His eye has gone back to normal.. just keeping a close eye on him

That's all you can do. Make sure he has really nice clean water to prevent any infections that might occur.

Is there anything you can do to keep him from getting stuck again? Like putting a sponge or something over, I'm assuming, the intake?

I went out and bought a filter intake sponge and so far all is good.
