Start-Over advice needed

Hey folks,

My first attempt at a planted aquarium turned out somewhat ok, but not great. BGA took over the tank. Plants got out of control so I got rid of all but a few. I'd like to startover again, but wanted to get some advice on whether or not it's practical. There are basically 2 reasons for wanting to start again.

1. Horrible case of BGA (want to scrub everything down)
2. Want to get rid of gravel/flourite and replace with eco-complete.

The thing is I have 19 fish in the tank and wanted to find out if I can put them in containers while I clean out the tank and filter equipment? By doing so, I'm assuming I'll have to go through the cycling process again, and not sure if that's possible with 20 fish, or is it, if I have daily water changes?

I have a 46g bowfront, eheim pro series 2 heated filter(2126), pressurized co2, orbit lighting system(96w x2 dual daylight bulbs). I have a uncycled 10g tank that can be used to hold fish.
