In my 10 gallon reef tank I'm starting to get bubble algae, what's the best way to control this?

Water changes and keep water parameters in check. Good YouTube videos on removal of existing bubbles. Do not pop it!

Should I just let them stay on the rocks and keep doing water changes? Or take them out of the tank and scrub them off?

Do not scrub them, if they pop they will release harmful chemicals into your tank. Generally after they first form they will harden, at that point just try to loosen them from their spot and grab or net them out.

You can also try and siphon them out while doing your next water change.
