    Could be planaria, usually a symptom of overfeeding. I'm assuming the CO2 reactor is in contact with the tank's water. If so, it should have oxygen dissolved in it, not only CO2.

    You'll need to trim off all that is brown. It's "usually" (but not always) caused by being shaded too much. If it is left in, it will rot and foul your water.
