I think I'll have to set up a quarantine tank, my question is... can it look nice too?

I'm thinking perhaps a 14g-29g biocube, and use this as a quarantine tank with no inverts, only keep in 1-2 fish at a time before moving them to my 90g.

What's the maintenance difference between my 90g display, and a 14g hospital tank? (beside measuring copper levels / dosing)...

You do not want any substrate or rocks in a QT, I guess that is a personal opinion whether or not you think that looks nice or not.

90-gallon would be tough for hyposalinity treatment, it would cost more for copper, eventually you will add more fish and if they end up sick you are better isolating them and treating them in the smaller QT instead of treating all your fish. In the long run I think it would be much easier to have the 14g or 29g as your QT.
