If were the water comes out on my HOB filter is under water by less than an inch will the water still get oxygen?

The more surface agitation the more oxygenation is happening. If you aren't seeing your fish gasp at the surface then you should have enough.

You're fine. They work properly even if the water is up to the brim of the tank.
