If you mean the leaves you cut off, you can let them float around your tank. I did this and little plantlets started to sprout after three weeks.

Is it ok to just let java fern float?
 
Yes. Sooner or later they will attach themselves to something. Don't bury them, they take minerals and stuff from the water.
 
Yep, thats what I do. It takes about a month. As Tetra1990 said. They are water column feeding plants. So if you are going to fertilize them. The best option would be a liquid or dry ferts.
