Clownfish attacking

Hi,

I have a 29 biocube with 2 clownfish that I have had together for over 2 years now. Here for the passed couple months the bigger one has been attacking the small one. It's to the point where the smaller one hides in the corner and his fins are all ate up. Any suggestions? Do I need to separate them or will this eventually pass?
 
There is a chance at both. If they both got big enough to out grow the system, it could be a territorial thing. It could be that they are simply establishing dominance over the male. If the bullying is too much, you should separate them.
