should I turn off the filter and heater when doing water changes?

I have been doing daily water changes with my fish-in cycle and didn't think of this til today when my filter started sputtering. I think I must have emptied more than usual because the outflow just quit. Should I be shutting off the filter? How about the heater. Is that hard on it? I empty the tank about 50%, then add my prime, and adjust my water temp with the python and fill back up. Am I ok? I don't want to stress my cascade 1000 cannister filter (kinda expensive to replace) :) thanks for the help.
