Will saltwater kill freshwater bacteria?

My Betta died in my newly set up tank due to Parasites and fungus, possibly dropsy but not 100% sure and no real way to tell. All I know is that the Onset was very fast, Was fine for 2 days when I got him, died on day 7 of having him.
I have a fluval ebi 8 gallon tank with foam that I secured with silicone(aside from the factory silicone on it). I can't remove the foam nor can I bleach the tank. Will running saltwater through the tank/filter for a few days kill any of the bacteria/disease that may have killed my betta?
 
You can soak it with a vinegar/water mixture let it sit for a while rinse repeat
 
Vinegar or sw will kill any good bacteria you may have but no guarantee it will help eliminate any pathogens in the tank.
 
If you drain the tank and let it dry for a few days, your parasites should die without a fish host
