From the two photos, IMO she is not pregnant or she is in her early stage. As she very small compare to those who are pregnant. Also her gravid is not dark.
what i think Dragon.goby, is trying to say is that they will have to stay in there more than 2-3 days. a good rule of thumb is if the the fries are smaller than the mouth of adult mollies, then they are still too small.
if you are using the plastic breeder trap, i found the easiest way to clean brown gunk that is stuck on the breeder is with a q-tip. be careful, not move too fast, as the fries might fall throw the slit.
I know over did it. That is why I do run the run the pump and filter 24/7. I run it for about 5 minutes every hour. I also bought submerged pond plants as posted in the post and running an air pump when I am not running the pump and filter for the lost oxygen produced by the outflow of the filter.

Is the two month old bigger than the adult mouth. this is what i used to judge when to put the fries into the adult tank. as for the newborn fries, if the 2 month is not big enough, you can put these two different age into the breeder net together.
