I'm new to this tank- the instructions are awful! Can anyone tell me if this pipe should be hanging outside the tank or does it stay within the chamber / under water? When it is hanging outside tank my protein skimmer is bubbling over into the main tank. Thanks for any help !

It should be out of water so it can get air for the protein skimmer. It will bubble for a a couple days or even two weeks. It's just your protein skimmer breaking in.

Thanks for advice- I thought that was the case but was just concerned at the amount of bubbles skimmer is making!
