That depends on what caused it in the first place! Do you happen to have a piece of driftwood in your tank?? If so then the yellow water is probably because there are tannins leaching into the water from the wood. Activated charcoal in your filter will help remove some of these compounds but the best way is water changes.

Seriously tho, driftwood is the most likely cause as Fruitbat suggested.
Other possible sources could be rocks or gravel that were not rinsed adequately.
Time, water changes, and charcoal will clear it up.
