DIY Sump and Skimmer setup questions

I am in the process of putting together my first salt water tank. I am now redesigning the sump that came with it. I have a couple of questions.

I have read of using 1/4" acrylic to make the baffles but cannot find any locally. Can I use lexan sheets .093" instead? It is advertised as 250 times stronger than glass.

Next, I have a new in-sump Reef Octopus protein skimmer but the instructions don't say anything about how to place it in the sump other than it needs to be immersed. The pump part will be underwater (of course) but how much higher does it need to be? (How deep does the water need to be?) Also, where does the output from the gate valve go?

Any info I can get would be appreciated.
 
sure you can use lexan. Most skimmers are suggested to run in 10"-12" of water. The output goes right back into the water, in the same chamber usually.
