coming from my emperor 400, not from the bottom up, but on the side where the 400 is and down slightly, is this a problem?

Not really. I wouldn't think the Emperor 400 could produce enough turbulance to cause an over abundance of bubbles. You can reduce the amount of bubbles by maintain the water level in the tank at least at the bottom of the output ramps on the 400.
